In the multispot5.cfg file, we were supplied with three sets of values for blur.mu and blur.sigma according to the pixel size (100, 160 and 79nm per pixel). For pixel sizes not listed here (from custom setups), are we Okay by using values from the pixel size closest to the actual value? Alternatively, how can we determine these values based on the pixel size?

It's best to use the correct settings. There are some instructions and forumlae for calculating the right values in this post:
